Re the controls etc - no, it's not possible to add controls using Jmol.js commands - Moodle's security filter prevents users from adding the necessary Javascript commands into pages. I will have a look at the "relurl" issue - although I thought it should work fine even with moodle as the root, I didn't test that out. Contact me behind-the-scenes if necessary. If you continue to have problems, if you could allow me to look at an example page that would make it easier to trace the issue. Perhaps closing down Internet Explorer entirely and restarting it might resolve the issue?
